I guess it depends on what they do. "Department of Diagnosis Imaging" implies that this department is responsible for the process which allows the diagnosis to be made based on an image. "Department of Imaging Diagnosis" implies that this department is responsible for diagnosis of issues with imaging equipment. That is... that's what they imply to me. Looking at it again, both would work. How about "Diagnostic Imaging Department?"
