I am looking for a pairwise/multiple alignment tool that will display the similarity with a white/gray/black shaded background. It looks like its not easy to find one. This is the kind of output I am looking for: http://en.wikipedia.org/wiki/File:Hemagglutinin-alignments.png Looks like this is not a feature of the standard tools. Does anyone has a suggestion? Hydrazin Geneious - http://www.geneious.com/ allows you to change the color scheme of alignments.
