I used referencer, it's very simple, yet does everything I wanted (tags, notes, import DOI codes, scrape data from pdf, link to pdf files etc...) it's only a linux program though (or pretty much was when I started using it). Several of my friends use Mendeley on windows, it seems rather good, it'd be my recommendation for windows I think. What ever you end up using ensure it exports to bibtex!
